What are my wireless flash options with an A7R and the following:
HVL-60M
Minolta 3600 HS D
Nissin i40

What do you mean by options? They'll all work, but the 3600 will require an adapter.

HVL-60M mounted on A7R as flash/controller, Minolta 3600 HS 6 as 1st wireless remote off camera flash.

What level of control can the HVL-60M have with the Nissin i40 as a 2nd off camera remote flash?

Your options are:
Sony HVL-f60M Master or Slave, 2 groups possible RMT1/2
Nissin i40 Slave only, 2 groups possible RMT1/2
Minolta 3600 HS D Slave only, 1 group RMT

You have to use the Sony as the controller on the camera, the Minolta can only be a slave in group 1, the Nissin can be 1 or 2.

More info here.

Since the Minolta does not support CTRL+, ratio control is limited, the Nissin allows some ratio control via manual output setting.

I have both the HVL-f60M and Nissin i40, using the HVL-f20AM as controller. Setting the Nissin's output manually allows for some ratio control that works quite well in a studio setup.

Can the HVL-60M be flash/controller using a cable connected to the A7R?

You would first have to find or assemble a cable with the right conductors and connections. After that, I assume the cable would be invisible to the camera and flash, so it should work.

And if you looking for an adapter for the 3600 have a look at the meike mk-300. A tiny flashgun with TTL/manual and optical manual slave. Comes with the Minolta shoe to MIS adapter and another one to use with NEX cameras without hot shoe. And the price is the same as the Sony ADP-MAA adapter.
